That does not make sense. You don't have a wafer which is just full of photo diodes and then just cut from it depending on how big you want your sensor. The sensor is more than just the diodes, and has a defined edge when being put on the wafer.
The APS-C and FF sensors will have their very own design of wafer, having similar pixel density is just a choice from the designers but has no technical reason.
