Canon's EF lenses can get closer to the sensor, which gives a theoretical advantage while designing the lenses. This has been that way from the (EF-S) start. The lenses do clear the smaller APS-C mirror, but not (necessarily) the FF mirror. That is all there is to it.
What I cannot understand (at all) is that anyone would seriously want to shoot at APS-C resolution with a FF camera. This is just a theoretical thing. Only long tele use the APS-C reduced resolution would make any sense, when someone really hates to crop on the computer. But then, the 300+ lenses all are EF (full frame) anyway!
If one is so silly to want to shoot at reduced resolution anyway, most EF-S lenses can be (very) easily "modified" to fit the FF cameras anyway. No idea why one would want to. And the APS-C lenses from Tokina, Sigma and Tamron will mount too.
One will have to buy new lenses anyway, if one has APS-C lenses for Nikon and will go to a FF body like the D600. Same with the 6D for Canon.
Just an imaginary problem, that you point out.
Were I to look at my own situation, my (very nice) Canon EF 35mm f2 would work fine on a 6D. not so a Nikon AF-S 35mm f1.8 DX, it would vignet wide open. My quite lovely EF 70-200mm f4 L USM would work fine too. My (broken) Tokina 12-24mm f4 would work without vignetting on a 6D from about 17mm up. My Tamron 90mm f2.8 Macro would work as designed too.
Only my Sigma 18-50mm f2.8 EX DC would not be very useful, as it will vignet.
And then the 6 Nikon primes I have, those will work fine as well, with a Nikon F to EF mount adapter and the Eg-S MF focus screen fitted.
So only my APS-C standard zoom will have to be replaced (and one needs to do that anyway, also if I had a Nikon setup...
