Different light sources may well affect AF. For testing AF you really need daylight conditions.
I have had problems with older non-professional Canon cameras under certain lighting conditions (low light tungsten, fluorescent, and halogen light), such as 350D, 400D, 40D and 5D. Canon incorporated dual band spectral sensitivity for the AF systems when they brought out 5D II and 50D, and since then it has been quite a bit better. Actually, AF only works not so great when the light levels are well below what the AF system is rated for, but that is to be expected - it will still work well beyond what I can do by MF without LiveView anyway.
I wouldn't be amazed if this was the same with Nikon systems. Phase AF requires certain wavelengths only to work well, after all.
I'd suggest you try again in daylight first.
