i had a similar problem with the 900 on my lenses + the best manual focus in the viewfinder didn't appear to be the best focus at the sensor - the repair shop did replace a part (forgotten which) after which everything returned to normal - hopefully you will have the same result

Hi,
this sometimes happens after replacing focusing screen or installing Katz-eye, showing misalignment of distance between focusing screen - mirror and mirror - sensor. Replace of shim helps. However, that affects just manual focus.
Let's hope Nikon will take care about that in a reasonable price <img src='http://forum.photozone.de/public/style_emoticons/<#EMO_DIR#>/smile.gif' class='bbc_emoticon' alt='' />.
